Perhaps what you saw was the last episode of Fullmetal.
you are probably watching scenes from the fullmetal alchemist movie, Conqueror of Shamballa, which is kinda like what happens after the anime
also the anime and manga took 2 very different approaches at some point
the anime probably skips alot so its faster than the manga and he only get his body back in like the last ep.
What you were watching was FMA: Conquerer of Shamballa, the movie that goes after the anime series.
The anime didn’t really follow the manga at all. For the first 26 or so episodes, they stuck pretty close, though there were a few significant changes, even as far back as episode 2. However, at episode 27, the anime caught up with the manga. Rather than stop production or do filler, the anime and manga directors agreed to each do their own story and let both continue on seperately. As such, the last half of the anime has no connection to the manga at all. Heck, some of the Homunculi are different even.
